I have several entries that defy clean up. They are Logitech mouse, Fineprint4 and Nomad Creative entries. I have deleted them (several times) and they keep coming back. Both in "Clean System Registry" and "Auto-Startup Manager".
There are no files on the disk so they have an invalid path.
How do I remove the entries permanently.

These apps are probably still installed in your system, creating their defaults entries everytime you delete them.
Some programs, use entries that appear invalid to reg cleaners because of the format , for example file command line options, use of system vars (%xxx%) or things like that. In that case you should leave those entries as is, putting them into AU ignore list.
For example FinePrint, you mention, uses the following data that AU detects as invalid. %systemRoot%\System32\spool\DRIVERS\W32X86\3\fpdisp5a.exe /runonce
Some other programs, create such "invalid entries" when run. That means that they recreate those entries if you have cleared them. Still you have to add them into ignore list.
Tip: Before installing a new application, clean your registry first. Then install new program, run it once and rescan your registry. In most cases you should put new "invalid entries" into ignore list. If uoi just clean them, they will be recreated on program next run.

try the powerfull registry finder > from Acelfix!
enter the names of the programs that are "no more active" or "uninstalled"
remove the items the program finds!
also do a simple win/search with those names..and remove the remains, if therr are some!
always make a reg/backup before removing, or installing ...in case something go's wrong !

If i understood correctly you're using a Logitech mouse with mouseware, its supplied driver set.
If that is true then you cannot do many things because mouseware uses those auto-started background programs to work. Same do other mice like MSIntellimouse if used with their drivers. I don't use a logitech mouse so I cannot say if is possible to safely remove some of startup registry entries.
Try to remove your mouse drivers, using Win control panel. Then just plug in your mouse and test it with Windows own drivers. If it works then fine, you might loose some advanced button customization offered by full mouseware though.
In any other way, keep all automatically recreated registry entries in AceUtils ignore lists, avoiding redetecting them as invalid.
