Every time I run the Remove Junk Files in Ace Utilities I have to repair my Steam games. Is this a known issue? Is there a way to search the results (if not that would be nice), since once I find which file is the problem I can simply add it to an ignore list.

If you can send the 'Remove junk files' entries as a 'Report' file, we can check and try to figure out.
Make sure that your games are working as it should be. Run the scan and let it finish. Do not delete any entries. Instead, right-click inside the list > select 'Report...'. Attach it to your next post or email it.
Mean while, you could try deleting the entries in batches and not as whole - say like 5 entries at a time. Delete the files to 'recycle bin' or 'delete to zip file'. Run the affected games and see if the problem comes up. If it does, then you need to narrow it down from that btach. If not, move with the next batch.
